Enzymatic Fragmentation DNA Library Prep Kits: Empowering Multi-Disciplinary Research Applications

In modern genomics, extracting accurate and meaningful information from complex samples is critical. Whether you're studying tumor mutations, genetic diseases, pathogens, or breeding traits, the quality of your library prep determines the reliability of your results.

Traditional library prep often requires compromises between precision, speed, and scalability. Enzymatic fragmentation-based kits offer a better solution — combining high performance with simplicity and flexibility. Arcegen’s Enzymatic Fragmentation DNA Library Prep Kits are designed to meet the needs of diverse research areas, enabling faster, cleaner, and more reproducible results.

Rapid Response to Infectious Disease Threats

Emerging and re-emerging pathogens demand fast and accurate detection methods. Arcegen’s kit enables:

  •  Library prep in under 2 hours
  •  10-minute one-tube fragmentation + end-repair + A-tailing
  •  High sensitivity for low-abundance microbial DNA (LOD ≤ 100 pg)
  •  Ultra-clean workflow minimizing host DNA contamination

Libraries were prepared from 10 ng of ZymoBIOMICS Microbial DNA Standard (Cat# D6306) using the NGS Flash DNA Library Prep Kit (Enzymatic) (Cat#N210004). Libraries were pooled and sequenced on an Illumina MiSeq (2 ×150 bp). The detected microbial composition closely matched the expected proportions. Expected composition: Cryptococcus neoformans 2%, Saccharomyces cerevisiae 2%, Bacillus subtilis 12%, Escherichia coli 12%, Enterococcus faecalis 12%, Lactobacillus fermentum 12%, Listeria monocytogenes 12%, Pseudomonas aeruginosa 12%, Staphylococcus aureus 12%, and Salmonella enterica 12%.

Decoding Genetic Diseases with High Sensitivity

Monogenic and complex disorders require uniform target coverage and reliable variant calling. This kit delivers:

  •  Consistent coverage in GC-rich and hard-to-sequence regions
  •  Accurate SNP/indel detection from low-input DNA
  •  Compatible with input as low as 100 pg

Empowering Precision Oncology

Cancer genomics demands ultra-sensitive detection of low-frequency mutations and CNVs. Arcegen’s enzymatic prep kit enables:

  •  Reliable detection of low VAF mutations (as low as 0.1%)
  •  Superior CNV detection through uniform genome-wide coverage
  •  Minimized amplification bias for accurate tumor heterogeneity analysis

Figure 3. Comparison of Hybrid-Capture Sequencing Performance Using Tumor SNV gDNA Standards

Targeted hybrid-capture libraries were prepared from 100 ng of tumor SNV 5% gDNA standard (GW-OGTM006) and wild-type tumor gDNA standard (GW-OGTM005) using the Cancer SLC Panel. Six sub-libraries were pooled for capture (6-plex) and sequenced at 6 Gb per sub-library. PCR amplification was performed with 7 cycles.

The Arcegens's Library Prep kit demonstrated comparable on-target rate and coverage depth to W*. Notably, Arcegen’s Kit detected all variants at 0.5% and 0.1% allele frequencies without dropout, while W* failed to detect the G719S variant at 0.1% VAF.

Empowering Agricultural & Livestock Breeding

Plant and animal genomes can be large, polyploid, or repetitive — challenging for many prep methods. Arcegen’s kit supports:

  •  Broad Sample Compatibility: Even fragmentation across complex genomes
  •  High-quality libraries for SNP discovery and genotyping
  •  Low DNA input compatibility (ideal for early-stage or rare samples)

Figure 4. Consistent Library Quality and Superior WGS Performance Across Species Using N210001

DNA samples from multiple species were fragmented using N210001 under identical conditions. The resulting libraries displayed consistent fragment sizes (~450 bp or ~320 bp), indicating good uniformity across species. In 10× whole genome sequencing (WGS) of human and bovine samples, N210001 achieved higher gene coverage compared to Supplier W*, with lower or comparable false chimeric rates and hairpin artifacts.
